You can use A-PDF Watermark (free download here) to set watermarks in final draft for pdf with only 3 steps:

1. Click "add PDF watermark" icon, open the "New PDF Watermark" configuration window, select a PDF("Final Draft" contains in the PDF contents) as watermark, and then click "OK" button to create a pdf watermark
2. Click "File" menu, select "Add PDF Document" item to add PDF(s) documents
3. Click "Watermark" button to add the "Final Draft" watermark into pdf which you added
